Are you running to much air in it? Is it a brand new skimmer?

Re: CPR sr3 protein skimmer
the bio balls have a lot of bacteria, and when you pulled them out, you pulled out a lot of the bacteria in your tank. Your tank could and probably will go into another cycle. they(big they don't remember who) recommend only taking out a few at a time so your bio load doesn't change too dramatically. Have you checked your ammonia since you took them out?

Re: CPR sr3 protein skimmer
I had a personnel experience with bio balls. I went to replace mine in my biocube and I did the same thing. I removed to many of the bacteria filled one and replaced with fresh clean ones and I initiated a cycle in my tank. Check your prams. If you kept the bio balls wet I would recommend putting some back. Maybe on the return side just to let the bioload adjust.
